LABEL: Differential gene expression between CS13 and CS14 DESCRIPTION: Human craniofacial tissues were collected from the Joint MRC/Wellcome Trust Human Developmental Biology (HDBR). Donations of tissue to HDBR are made under-informed ethical consent with Research Tissue Bank ethical approval by women undergoing termination of pregnancy. Gene expression profiles were generated from multiple biological replicates of primary craniofacial (CF) tissue from four distinct Carnegie Stages (CS) of the embryonic period, CS13, CS14, CS15, and CS17. Here the differential expression comparison between CS13 and CS14 is shown. Gene expressions values with log to the base 2 are presented with P-Adj <0.05. UBERON:0015789, cranial or facial muscle.

LABEL: Genes associated with orofacial clefting DESCRIPTION: The authors generated an extensive set of bulk RNA-seq data from organogenesis of the human face. They describe the analysis of these gene expression data along with the integration of thousands of gene expression profiles from adult tissues and their previously published craniofacial chromatin state data. These analyses revealed genes with previously unappreciated craniofacial-biased expression. These findings are combined with data on craniofacial-specific enhancers to predict enhancer:gene pairs in the developing human face. They also characterized gene coexpression across developmental time, revealing gene coexpression modules that are strongly enriched for known disease-causing genes. These results provide a framework for prioritizing putative disease genes that share similar features across the data. This prioritization strategy identified 539 genes that are significantly enriched for de novo protein-altering mutations in patients with orofacial clefting. To systematically identify genes with similar patterns of tissue-biased expression, and used a measurement of inequality, Gini Index across 34 tissues, 31 from GTEx, and embryonic heart, craniofacial, and fetal brain were used to calculate tissue-specificity. The Gini Index for each gene was calculated using the Gini function from R library Ineq (v0.2-13) on the average counts across all samples per tissue. The discrete function used by Ineq:
𝐺=2∑𝑛𝑖=1𝑖×𝑥𝑖/𝑛∑𝑛𝑖=1𝑥𝑖−𝑛+1/𝑛
Where x is the raw average count of the gene for tissue, i indexed such that x_i ≤ x_(i + 1), and n is the number of tissues surveyed. The Ensembl gene ids and Gini Index were annotated from Supplementary Data 7 (filename 41467_2023_40363_MOESM10_ESM.xlsx)
