Genome-wide association studies are conducted of two human cohorts, one group demonstrating nicotine dependence and another successfully quitting smoking. Study shows that some genetic components associated with the ability to quit overlap while many do not overlap. To perform the study, DNA samples were obtained from NIH volunteers and the allelic frequencies of the samples were analyzed using Affymetrix array analysis. This gene set comprises 290 genes associated with nicotine dependence.

Cerebellum Gene Expression Correlates for ACTI15_SAL measured in BXD RI Males obtained using SJUT Cerebellum mRNA M430 (Mar05) RMA. The ACTI15_SAL measures Distance traveled (cm) during the third five minute bin after saline under the domain Ethanol. The correlates were thresholded at a p-value of less than 0.001.

Neocortex Gene Expression Correlates for ENTRIES_OPEN measured in BXD RI Females & Males obtained using GeneNetwork Neocortex ILM6v1.1 (Feb08) RankInv. The ENTRIES_OPEN measures Number of entries into open arms of plus maze under the domain Ethanol. The correlates were thresholded at a p-value of less than 0.001.
Whole Brain Gene Expression Correlates for URINE measured in BXD RI Females obtained using INIA Brain mRNA M430 (Jun06) RMA. The URINE measures Novel Open Field Number of urinations under the domain Morphine. The correlates were thresholded at a p-value of less than 0.001.

These genes are a 1 class SAM significant (1% FDR) in nucleus accumbens (core + shell) for saline treated ("basal") control vs. Fyn KO mice. The list was filtered for an average Sscore >2.0 or <-2.0. Data from Farris and Miles, PLoS One, 2013.
None - Basal gene expression profiles between C57BL/6J, DBA/2J, 129P3/J, and SWR/J strains DNA microarray Change in gene expression Two-way analysis of variance (ANOVA). 3,457 probe sets (corresponded to 2,870 different transcripts) with significant inter-strain differences (differ by at least 1.2-fold) - False discovery rate [FDR] < 1%, , rank > 3. Such a large disparity in the mouse striatal transcriptome was estimated by comparing nine array replicates prepared per strain from all of the treatment groups. More than half of the identified probe sets exhibited markedly significant results (1,735 with rank > 7). (NIF Method ID 84.1)

Genes with particular expression in Medulla, that are not associated with particular expression in any other ABA annotated structures. Data computed by Jeremy Jay from original ABA source data.
Analysis performed on raw data in GEO2R with default settings. These are derived sets from the publication data. The data is available in GEO, and was analyzed using default setting in their suite of tools. This allowed the production of age independent differential expression set to be created for bHR vs bLR by brain region. Something not presented in the paper.
