List of positional candidate genes after correcting for multiple testing and controlling the false discovery rate from genome wide association studies (GWAS) retrieved from the NHGRI-EBI Catalog of published genome-wide association studies (http://www.ebi.ac.uk/gwas/). The disease/trait examined in this study, as reported by the authors, was Interferon alpha levels in systemic lupus erythematosus. The EFO term interferon alpha measurement, systemic lupus erythematosus was annotated to this set after curation by NHGRI-EBI. Intergenic SNPS were mapped to both the upstream and downstream gene. P-value uploaded. This gene set was generated using gwas2gs v. 0.1.8 and the GWAS Catalog v. 1.0.1.

The total transcriptome including genes that are differentially expressed in cocaine addicts compared to control subjects. Post-mortem brain samples were collected from the dorsolateral prefrontal cortex (dlPFC) of the cocaine addict group and the control group. To assess gene expression, RNA-seq was performed. Data taken from Supplementary Table 2. Values presented are k.diff values. Data available from GEO with accession number GSE99349."

Data from GEO GSE194368 and analyzed using GEO2R, only top gene shown. Authors identified transcriptional adaptations of GR signaling in the amygdala of humans with OUD. Thus, GRs, their coregulators and downstream systems may represent viable therapeutic targets to treat the “stress side” of OUD.

The dataset used in this study (Bulk RNA-Seq) was previously published and can be found at NCBI GEO (GSE182321), this analysis was conducted by GEO2R to compare control and OUD samples, only top differentially expressed genes are reported. To understand mechanisms and identify potential targets for intervention in the current crisis of opioid use disorder (OUD), postmortem brains represent an under-utilized resource. To refine previously reported gene signatures of neurobiological alterations in OUD from the dorsolateral prefrontal cortex (Brodmann Area 9, BA9), we explored the role of microRNAs (miRNA) as powerful epigenetic regulators of gene function.
Lists of differentially expressed RNAs. Genes met cutoff criteria padj < 0.2 and |FC| > 1.5. Using next-generation RNA sequencing, authors identified 394 differentially expressed (DE) coding and long noncoding (lnc) RNAs as well as 213 DE proteins in Brodmann Area 9 of opioid use disorder subjects (postmortem human brain). The RNA and protein changes converged on pro-angiogenic gene networks and cytokine signaling pathways. Four genes (LGALS3, SLC2A1, PCLD1, and VAMP1) were dysregulated in both RNA and protein. Dissecting these DE genes and networks, we found cell type-specific effects with enrichment in astrocyte, endothelial, and microglia correlated genes.
By analyzing Genome-Wide Association data of successful vs. unsuccessful nicotine-abstinent participants in independent clinical trials from 3 centers, study replicates quit-success genes. To conduct the study, three cohorts were used. Sample 1 consisting of subjects who received a double-blinded placebo-controlled trial of bupropion hydrochloride and a trial of NRT. Sample 2 consisted of subjects who were used in the trial of the clinical effectiveness of NRT. Sample 3 consisted of subjects who were used in the trial of the clinical effectiveness of bupropion hydrochloride.

Using results from genome wide association studies of nicotine dependent individuals who were successful in abstaining from cigarette smoking, study nominates genes important in nicotine dependence and in smoking cessation. Results were obtained using SNP allele frequency assessments of DNA prepared from nicotine-dependent European-American smoking cessation trial participants and control individuals. This Gene set comprises the 55 nicotine dependence genes found.
