List of positional candidate genes after correcting for multiple testing and controlling the false discovery rate from genome wide association studies (GWAS) retrieved from the NHGRI-EBI Catalog of published genome-wide association studies (http://www.ebi.ac.uk/gwas/). The disease/trait examined in this study, as reported by the authors, was Hemoglobin levels. The EFO term hemoglobin measurement, hemoglobin A1 measurement was annotated to this set after curation by NHGRI-EBI. Intergenic SNPS were mapped to both the upstream and downstream gene. P-value uploaded. This gene set was generated using gwas2gs v. 0.1.8 and the GWAS Catalog v. 1.0.1.

Gene Ontology (GO) gene set. This set contains genes that have been annotated to the GO term "molecular_function", which is defined as "The actions of a single gene product or complex at the molecular level consisting of a single biochemical activity or multiple causally linked biochemical activities. A given gene product may exhibit one or more molecular functions." This gene set was automatically constructed using annotation and ontology data provided by GO and only includes annotations with experimental and curatorial evidence codes (EXP, IDA, IPI, IMP, IGI, IEP, TAS, IC). The transitive closure of this term is taken into account using is_a and part_of relationships. For more information: The Gene Ontology Consortium (GOC), http://geneontology.org This gene set was generated using the GeneWeaver GO loader v. 0.2.8.

Gene Ontology (GO) gene set. This set contains genes that have been annotated to the GO term "biological_process", which is defined as "Any process specifically pertinent to the functioning of integrated living units: cells, tissues, organs, and organisms. A process is a collection of molecular events with a defined beginning and end." This gene set was automatically constructed using annotation and ontology data provided by GO and only includes annotations with experimental and curatorial evidence codes (EXP, IDA, IPI, IMP, IGI, IEP, TAS, IC). Gene Ontology (GO) gene set. This set contains genes that have been annotated to the GO term "binding", which is defined as "The selective, non-covalent, often stoichiometric, interaction of a molecule with one or more specific sites on another molecule." This gene set was automatically constructed using annotation and ontology data provided by GO and only includes annotations with experimental and curatorial evidence codes (EXP, IDA, IPI, IMP, IGI, IEP, TAS, IC). Differentially expressed genes in male Sprague-Dawley rats (300-375 g or 250-300 g) following cocaine administration. Some animals expressed the H3.3 Q5A vector, which led to down-regulation of histone H3 glutamine 5 dopaminylation (H3Q5dop), which is involved in midbrain plasticity in response to cocaine. Gene expression was evaluated via RNA-seq. Data taken from Supplemental Table S4 (associated with Fig 2. E, G, and I). Values presented are p-values. Data available at GEO with accession number GSE124055.

H3 dopaminylation at glutamine 5 (H3Q5dop) plays a critical role in heroin-mediated transcriptional plasticity in midbrain regions, particularly the VTA. In rats undergoing abstinence from heroin self-administration (SA), we found acute and persistent accumulation of H3Q5dop in VTA. Attenuation of H3Q5dop during abstinence induced persistent changes in gene expression programs associated with neuronal signaling and dopaminergic function in heroin abstinence and led to reduced heroin-seeking behavior. Interestingly, the observed changes in molecular pathways after heroin SA showed significant yet reversed overlap with the same genes altered in cocaine SA.

Heterozygote mice from a hybrid cross of C57BL/6J and FVB/NJ had heightened EtOH consumption, preference or blood EtOH concentration compared to either homozygous groups. The magnitude of dominant deviation on Chr. 11, as noted in Fig. 9, was measured after a drinking in the dark paradigm, 24hr two-bottle-choice and subsequent blood ethanol concentration measurement.
