Gene Ontology (GO) gene set. This set contains genes that have been annotated to the GO term "USH2 complex", which is defined as "A protein complex composed of four proteins, loss of which results in Usher Syndrome type 2 (USH2 syndrome), a leading genetic cause of combined hearing and vision loss. This complex is conserved in many species; in mice, it is composed of USH2A, GPR98 (aka ADGRV1), WHRN, and PDZD7." This gene set was automatically constructed using annotation and ontology data provided by GO and only includes annotations with experimental and curatorial evidence codes (EXP, IDA, IPI, IMP, IGI, IEP, TAS, IC). The transitive closure of this term is taken into account using is_a and part_of relationships. The authors aimed to create a comprehensive list of genes associated with epilepsy. They queried OMIM db with the terms “epilepsy/epilepsies/epileptic” or “seizure/seizures.” They further cross-checked with HGMD and the EpilepsyGene database. The retrieved items were manually curated and checked by two experts in the epilepsy field.
The phenotypes of these genes exhibit a large variability in epilepsy and other clinical manifestations. According to the manifestation of epilepsy in phenotypes, these genes were divided into 3 categories. The first category is presented in this gene set, they being epilepsy genes, i.e., mutations in these genes cause epilepsies or syndromes with epilepsy as the core symptom. A spectrum of epileptic phenotypes was found and described.
Where multiple epilepsy phenotypes are presented and the same gene has been found in more than one phenotype it is only represented once. A P value of 1 was annotated for all members of this gene set. All gene symbols were sanity checked with HGNC, and HGNC ids were used as the gene id. Note that the gene symbol with HGNC id, HGNC:17416, was originally submitted as GPR98 in the paper but the symbol has been subsequently updated to ADGRV1.
